Retrotransposons (RTEs) are DNA sequences that?jump? and change their position within the genome using an RNAintermediate. RTEs can represent an important fraction of eukaryotictranscriptomes and can provide valuable functional information.High-throughput sequencing technologies have expanded ourunderstanding of the regulation and functional impact of TEs.However, so far only one program (SalmonTE) does not require areference genome for the exploration of active RTEs. Here wedevelopeda pipeline that incorporates the transcript annotation information inorder to reduce the multi-mapping, co-expression and pervasivetranscription issues during RTEs? exploration. We incorporatedifferential expression analysis both at family and locus-level,and test differentially expressed RTEs within families by Bayesianmixture model.
