In a proteomic study, the identification, expression, structure, function, interaction, and modification of the proteins are used tocharacterize the protein content of a cell in a particular context. This is fundamental to understand the underlying processes that areoccurring in different states of the metabolism. Applying these methods in a remediation strategy allows a comprehensiveknowledge of the mechanism used by the bioremediation agent. In this chapter, we describe a detailed workflow of a whole shotgunproteomic study using mass spectrometry applied to obtain information about the proteins involved in a mycoremediation processof a given fungal strain. Specifically, we describe a comparative proteomic approach to be used in a mycoremediation experimentthat allows a relative expression analysis between a control fungal strain and the same strain exposed to a xenobiotic.
