Tomato (Solanum lycopersicum) is the most widely cultivated vegetable fruit globally and a genomic model for the Solanaceae family. In order to understand the dynamics of SINEs in the tomato genome, and assess their potential applicability as markers for comparative mapping and selection, the evolution and distribution of clade AuSINE in this crop species was analyzed in this study. 525 homology-identified AuSINE Family members in the tomato genome were further characterized by bioinformatics annotation with reference sequences and later distribution, structural-comparative and genomic context analysis. It was possible to determine the chromosomal organization and genomic distribution of AuSINE Family in the tomato genome and to integrate the information in a framework map. In turn, the overall variability and distribution analysis of AuSINE Family in the tomato genome allowed to generate a hypotheses about its molecular evolution and to estimate the impact on genes and other genomic regions of this important crop species.
