Different strategies for the identification of peptides selected after the screening of one-bead-one-peptide libraries were assessed, involving the fine tuning of the whole process. Guanidine, widely utilised for bead wash, was replaced by MeCN/AcOH/H2O, this improving matrix crystallisation. Peptide-bead cleavage with NH4OH was cheaper, safer and as efficient as NH3/THF. Peptide elution in micro tubes instead of placing the beads in the sample plate yielded more sample aliquots. “Successive-dry-layers deposit” sample preparation was better than “dried-droplet method”. Among the matrices analysed, a-cyano-4-hydroxycinnamic acid resulted in the best peptide ion yield. Cluster formation was minimised by additives addition to the matrix.
