Evaluation of a 95 SNP panel in Taurine and Cebuine breed for genetic identification

STRs have been successfully used in animal genetic identification, such as parentage, forensic and food control. However in the last years, SNPs have gained traction. An efficient SNP identification system requires a marker set with enough power to identify individuals. In this study, information obtained from a set of 95 SNPs recommended by the ISAG/ICAR in Taurine and Cebuine breeds was analysed. Samples (N=519) from 24 breeds and 9 forensic caseworks were genotyped using Sequenom technology. The results showed a call rate close to 100%, evidencing a high performance of this technology. The number of monomorphic loci, filtered by MAF<0.05, varied from 0 to 4 in Taurine breeds (with the exception of Wagyu, n=12) and from 8 to 47 in Cebuine breeds. Combined exclusion power values for paternity (two known parents case), using single exclusion criteria (Q), showed higher values in Taurine (1-Q<1E-7) with respect to Cebuine (1-Q<1E-3) and Wagyu (1-Q=1E-6). Taurine Q values were similar to those for the 12 STR panel recommended by ISAG. By contrast, the obtained Cebuine Q values were significantly lower than those for STR panel. This situation became worst when only one parent was available (1-Q<7E-2). The present results provide valuable population data that support the consensus SNP panel for Taurine genetic identification but evidence that the proposed SNP panel is not adequate for Cebuine and the Taurine Wagyu breeds.
