Interest in the human microbiota has increased dramatically in recent years due to the leading role it occupies in human health and disease. However, being a field of research that is still under discovery, experimental, theoretical and statistical procedures are not well standardized, hence, lack of protocols homogenization remains an important issue looking for comparable studies and getting general conclusions among them. Current processing approaches for human microbiome data belong mainly from ecology and geology and, although this is an advantage, it generates disparity and some misleading results when it comes to analysis. In the following review we raise some important points to take into account in the end-to-end process, from taking samples to analyzing results. It will increase the accuracy of results and ease the comparison among studies.
