The genome of tea (Camellia sinensis) GCA_013676235.1 was de novo searched for Retroposons to evaluate their impact on genome and gene structure. This approach identified, built consensus from full length copies and further characterized novel Class I elements, three LTR Retrotransposons with 5 nt TSDs and ten nonautonomous SINE elements harboring poly A tail of the SINE2/tRNA clade of Non-LTR Retrotransposons: LTR-1_Csi (nonautonomous; 291 bp; 86 nt LTRs; 40 seqs PI 82.7%), LTR-2_Csi (nonautonomous; 619 bp; 247 nt LTRs; 50 seqs PI 94.4%), Copia-1_Csi (autonomous; 4663 bp internal region; 136 nt LTRs; 10 seqs PI 98.8%; 1409 AA gag, integrase, reverse transcriptase, and ribonuclease H polyprotein), Anakin-2 SINE (187 bp; 50 seqs PI 96.2%), SINE2-2b_Csi (229 bp; 140 seqs PI 81.5%), SINE2-5a_Csi (199 bp; 30 seqs PI 85.4%), SINE2-5b_Csi (176 bp; 50 seqs PI 92.3%), SINE2-5c_Csi (158 bp; 15 copies within duplicated genomic regions, 1 insertional event, PI 96.3%; 13 nt TSDs, TTGAGTAAAACAG/TTGAGTAAAACAG), SINE2-6_Csi (204 bp; 200 seqs PI 91.4%), SINE2-7_Csi (199 bp; consensus of total genomic 6 seqs, 4 full length, 6 insertional events, PI 97%; all copies with TSDs of 17, 15, 14, 10 or 8 nt, 48.4% A-rich; a copy at intron of gene HYC85_003365), SINE2-8_Csi (205 bp; 50 seqs PI 84.4%), SINE2-9a_Csi (207 bp; 50 seqs PI 94.1%) and SINE2-9b_Csi (218 bp; 30 seqs PI 98.8%). Sequences with annotated features are deposited at the Repbase Update database (www.girinst.org).
