Multi-tiered gene regulation under water-stress and recovery in rice roots

Extreme floodingand drought events threaten crop production and ecosystems worldwide. Crops andtheir relatives with resilience to water extremes can provide insight intogenetic mechanisms required to cope with stress. We performed a high-resolutionanalysis of chromatin accessibility and gene expression at three scales oftranscript control including nuclear transcript production, cellular mRNAaccumulation, and mRNA translation in four angiosperms undersubmergence, ranging from adryland-adapted wild species to a wetland crop (Reynoso et al., 2019). This definedconserved submergence-activated genes with flexible cis-regulation involving four transcription factors that spans theeudicot-monocot divide. Notably, the frequency of specific cis-motifs, extent of chromatin accessibility, and the degree ofsubmergence-activation is more prevalent in flooding-adapted rice. To betterunderstand cell-specific response to water extremes in rice, we applied similarmethodologies to evaluate regulation in specific root cell-types following completesubmergence, root waterlogging, water deficit, and post-stress recovery. Threeweek-old plants were subjected to a 5-day period of the individual stresses andrecovered for one day. We observed dynamic regulation across nuclear,steady-state and ribosome-associated mRNA populations, coupled with modulationof chromatin accessibility. The responses were often strongly reversed byrecovery. By combining chromatin accessibility of cis-regulatory elements and mRNA data we identified stress-activatedgene regulatory networks in specific domains of roots. These data allow furtherresolution of cell- and regional plasticity associated resilience towater stress. Supported by NSF-PGRP (IOS-1238243, IOS-1810468).
