Functional diversity (FD), defined as the value, range, and abundance of functional traits in a given community or ecosystem, is a synthetic ecological concept that sheds light on ecosystem functioning. Several synthetic indices have been proposed to describe the FD of a community, or some of its components. FDiversity is a free specialized-statistical software developed to include, in a single framework, the most relevant indices of functional diversity. On, the other hand, Phylogenetic diversity (PD) is defined is a measure of biodiversity which incorporates phylogenetic difference between species. There is growing interest in linking FD and PD in ecological and evolutionary studies. We present the implementation of Phylogenetic diversity indices estimation in FDiversity. This implementation no only allows users to calculate several indices of PD but also to test hypothesis using linear models as well as permutation tests to compare PD among environments. It also includes tools to study the impact of species extinction on PD under different extinction hypothesis. Because PD is based on the species present at a given site, the software also has tools for ?taxonomic scrubbing? which allows the user to check and update the list of species names making online consulting of several specialized taxonomic data bases.
