The study of the germplasm variability in crop plants hasbeen fundamental to the success of plant breeding programsand the development of new varieties. The use of molecularmarkers improve and facilitate genetic analyzes and theyhave been used constantly in citrus improvement programs,as well as, for the classification of specific germplasm. Theaim of the present work was to select molecular markersin order to characterize citrus material of regional interest,taking into account the demands on the line of nationalresearch. Thirty DNA samples from citrus were analyzed.RAPD and SSR markers were tested in order to estimate thegenetic variability. PCR products were analyzed by capillary electrophoresis with Fragment Analyzer, previous confirmationin 2% agarose gels. The Fragment Analyzer softwarefacilitated the analysis of the material, allowing a global andmore accurate comparison of the fragments obtained withSSR. The results revealed a greater percentage of variationwithin populations, rather than between them. SSR markersallowed to differentiate the material studied and showed agreater potential to detect polymorphisms than RAPD markers.Taking into account the results obtained, it is suggestedthe use of microsatellites for future research in citrus.
