This work presents preliminary results of scoreboards of agricultural run-off and microbial pollution, in order to investigate after about the interactions among the Negro river and the aquifer one. The sub superficial samples were gathered between December, 2011 and March, 2012 in the zone included between Guardia Mitre and half estuary of Negro river (Round Side). Ground waters were collected from 13 perforations. For the microbiological analyses, nitrates ions and metals standardized methods were used (APHA, 2005). In a longitudinal sense there were increasing trends for different parameters. The salinity followed a gradient of agreement to the flow of the river and the force of the tide, from a minimum of 109μS/cm Guardia Mitre to a maximum of 8 mS/cm (Round Side). The levels of total Cu in waters of the estuary showed an increasing range in the same sense 0,9 to 11 μg Cu/L in the ends of the system, perforations of the zone of dryness registered the highest levels 25,6-14 μg Cu/L. The system was kept hyper oxygenated in the estuary, whereas it was observed hypoxic in wells of major depth and in slightly deep wells. In the above mentioned the proximity is presumed associated with an increase of given load of nutrients to the drainages or proximity to the coast. The levels of E. Coli was kept in a minimum a maximum of 240 NMP/100 in Guardia Mitre zone, La Paloma and half estuary
